کشف تنوع ویروسی و پاسخ‌های میزبان در زعفران از طریق توالی‌یابی RNA نانوحفره

زعفران (Crocus sativus L.) یک محصول با ارزش بالا است که در برابر عفونت‌های پوتی‌ویروس آسیب‌پذیر است و عملکرد و کیفیت آن را تهدید می‌کند. در این مطالعه، ما توالی‌یابی بلند-خواندن آکسفورد نانوپور را با پروفایلینگ ترانسکریپتومیک اکتشافی ترکیب کردیم تا ویروم زعفران را مشخص کنیم و پروفایل‌های بیان مرتبط با دو تاریخچه عفونت مجزا را توصیف کنیم: (۱) گیاهان زعفران که به صورت تجربی با ویروس موزاییک خیار (CMV؛ Cucumovirus CMV) و ویروس موزاییک شلغم (TuMV؛ Potyvirus rapae) در شرایط گلخانه‌ای کنترل‌شده تلقیح شده‌اند، و (۲) گیاهان زعفران که به طور طبیعی توسط ویروس‌های متنوع آلوده شده‌اند. ما شش خانواده ویروسی آلوده‌کننده گیاه را در هر دو شرایط شناسایی کردیم، از جمله Potyviridae، Geminiviridae، Caulimoviridae، Tymoviridae، Aspiviridae و Partitiviridae. پروفایلینگ ترانسکریپتومیک پروفایل‌های بیان متمایز مرتبط با هر پس‌زمینه عفونت را نشان داد. با توجه به محدودیت‌های طراحی آزمایش، تفاوت‌های بیان ژن به صورت توصیفی تفسیر می‌شوند. ما غنی‌سازی‌های مسیر مرتبط با پاسخ‌های ضد ویروسی را توصیف می‌کنیم. گیاهان آلوده به طور طبیعی، پاسخی مبتنی بر تحمل با طیف وسیع از خود نشان دادند که با افزایش بیان ژن‌های مرتبط با فتوسنتز، اجزای سیگنالینگ با واسطه کلسیم و فاکتورهای رونویسی پاسخ‌دهنده به استرس مشخص می‌شود. در مقابل، گیاهان تلقیح شده با ویروس، یک برنامه ضد ویروسی هدفمند شامل خاموش کردن RNA، اتوفاژی، پروتئولیز با واسطه یوبیکوئیتین و تنظیم هورمونی را فعال کردند. هر دو تجزیه و تحلیل غنی‌سازی GO و KEGG از این یافته‌ها پشتیبانی کردند و فتوسنتز و انعطاف‌پذیری متابولیکی را در گیاهان آلوده به طور طبیعی در مقابل پاسخ فوق حساسیت، نظارت بر RNA و بیوسنتز لیگنین در گیاهان تلقیح شده با ویروس برجسته کردند. این کار، دیدگاهی جامع از ویروم زعفران ارائه می‌دهد و یک مرور کلی فرضیه‌ساز از پاسخ‌های رونویسی مرتبط با عفونت‌های ویروسی طبیعی در مقابل تجربی ارائه می‌دهد. این یافته‌ها، درک ویروم زعفران را پیش می‌برد و منبعی ارزشمند برای پرورش ارقام مقاوم به ویروس فراهم می‌کند.

Saffron (Crocus sativus L.) is a high-value crop vulnerable to potyvirus infections threatening its yield and quality. In this study, we combined Oxford Nanopore long-read sequencing with exploratory transcriptomic profiling to characterize the saffron virome and to describe expression profiles associated with two distinct infection histories: (i) saffron plants experimentally inoculated with cucumber mosaic virus (CMV; Cucumovirus CMV) and turnip mosaic virus (TuMV; Potyvirus rapae) under controlled greenhouse conditions, and (ii) saffron plants naturally infected by diverse viruses. We identified six plant-infecting viral families in both conditions, including Potyviridae, Geminiviridae, Caulimoviridae, Tymoviridae, Aspiviridae, and Partitiviridae. Transcriptomic profiling revealed distinct expression profiles associated with each infection background. Given the limitations of the experimental design, gene expression differences are interpreted descriptively. We describe pathway enrichments associated with antiviral responses. Naturally infected plants exhibited a broad-spectrum, tolerance-based response characterized by the upregulation of photosynthesis-related genes, calcium-mediated signaling components, and stress-responsive transcription factors. In contrast, virus-inoculated plants activated a targeted antiviral program involving RNA silencing, autophagy, ubiquitin-mediated proteolysis, and hormonal regulation. Both GO and KEGG enrichment analyses supported these findings, highlighting photosynthesis and metabolic flexibility in naturally infected plants versus hypersensitive response, RNA surveillance, and lignin biosynthesis in virus-inoculated plants. This work provides a comprehensive view of the saffron virome and offers a hypothesis-generating overview of transcriptional responses associated with natural versus experimental virus infections. These findings advance the understanding of the saffron virome and provide a valuable resource for breeding virus-resistant cultivars.
